This line problem has been going on before.
*sorry didn't read the entire thread if someone mentioned it.
But this used to be a problem way back when I got my kvant 2.1 and I noticed this as well.
You will lose a little bit of brightness but its a workspace setting related issue.
You can do it manually but it requires you right click each cue and turn off some optimization settings.
There should already be a fixed workspace out for this.
It really is a cue setting related issue. Not tuning related
It can happen with both CTHP and LM scanners.

EDIT: Re Transition speed.
Correcting myself, you can control transition speed in the latest versions of QS.
Go to View in the top of the page menu and enable "Dynamics" from the drop down menu.
In the Live Control Area click on the Dynamics tab, then look at the bottom of that area. Below "Transitions" you'll find "Duration". Simply increase the value to slow the transition.

I send a workspace to pangolin for evaluation on their request that should fix your problems
