    I opened the site in Windows Explorer and it displays everything correctly.

    Strange that IE wouldn't display the other directories...

    Yes.

    Also, you might want to snag an FTP client. It makes D/Ling from the FTP server much easier. If you're already running FireFox, check out FireFTP. It's free and it works great!
